[Plugin: WP Super Cache] Cache Problem

I’m using super cache and it doesn’t seem to cache the home page and for other pages it doesn’t cache them on the first load it requires a refresh of the page to generate the cached page, I’ve confirmed this from the comment in the footer. I have used some custom queries in the homepage to generate the content so not using the loop within it, is there certain wordpress hooks that need to be used?
