It turns out it was Yoast SEO plugin that also creates a “Website” and “Organization” markup.
Since I couldn’t find a way to disable these 2 in Yoast, I disabled them in this plugin.I am still using all the other markups provided with this plugin without any problems or interference from Yoast 🙂

When I use google test tools I see there are now 2 markups for Website and for Organization.I have:
