So
– backup the database and everything (again, just to be on the safe side)
– read the Manual update directions
– download a manual copy of 4.0.1
– run the upgrade manually
– see if it works!

I think I’ve had this answered by reading around. The answer is I can’t do it, and have to move one installation to main, make it multiuser, then have the other as a subfolder installation.
