Solved the problem by:
1. installing TinyMCE Advanced 3.4.5
2. activating it
3. Settings -> TinyMCE Advanced -> Advanced Options -> check/enable the Advanced Lins option

I’m having the same problem. The author cannot Add/Edit Link with the Pop Up window that opens from Author Panel.
Installed WP 3.2.1 in Romanian, then upgraded to WP 3.3.1.
Then installed Article Directory plugin and Article Directory theme.
I have set the maximum number of links in article to 5.
