After trying everything, the things are still the same: As you can see in the images below, the Admin fee it’s shown in the cart before checkout but when paying with Apple Pay or Google Pay the fee disappears. Even if the total has the fee and it’s still the same, after payment the fee is not taken in consideration.

Our Extra Fees Plugin for WooCommerce works within WooCommerce’s standard checkout flow, ensuring that fees are applied correctly before the order is processed. Once the fee is added, the rest of the transaction process is handled by WooCommerce and the payment gateway.
If the extra fee appears correctly on the checkout page but is not included in the final order when using Apple Pay/Google Pay, we recommend reaching out to the payment gateway plugin provider. They may have specific settings or limitations affecting how additional fees are processed.

Given this, it seems that the issue might be related to how the Extra Fees Plugin interacts with Apple Pay and Google Pay. Could you confirm if there are any known limitations on Stripe’s side that could prevent additional fees from being included in the final order when using these payment methods?
I did what you’ve suggested, all the files and subfolder are having 755 and I still get the same error. I pretty sure that it’s not a permission problem because I have multiple websites on the server and they all have the same permissions, on some of them it worked, and on a few the update is failing.
