Well that appears to have fixed it! Its very strange because the plugin that was causing the issues hasn’t been updated in a long time and CPT-onomies was running for at least 2 weeks without any issues (the other plugin was installed before CTP-onomies). None of rewrite rules even looked like they should have affected it, but they did. Its funny because I was using CPT-onomies to replace this other plugin.
Thanks so much for all your help Rachel!

Flushing the rules does nothing. I attempted to flush several times, and even tried resaving the settings > permalinks page inbetween flushes.
Downloaded the Rewrite Rules Inspector and its showing missing sources for all CPT-onomies that I’ve created. And when I create a new one, as soon as its created, it shows up with a missing source as well.
Thanks again Rachel. I’ll take a look at that Rewrite Rules Inspector.
No new plugins within a couple of days of when this started acting up. Right before the links stopped working all I was doing was changing some of the names in the Customize Labels area, and I attempted to add a new slug for the rewrite rules. When it didn’t work, I changed it back to what it was before but it still wouldn’t work, even after saving the settings page. And even creating new CPT’s doesn’t work. Rewrite rules work for everything on the site except for CPT’s created with CPT-onomies.
Here is the other info you asked for. Let me know what other settings you need:

[Please always use the code buttons when posting code]Hi Rachel,
Sorry to bother you again, but I was wondering if you could think of anything else I could try to get this working. If you could point me to some documentation on how the permalinks are overwritten or something I could try to research it myself. Thanks so much for your help.
Bryan
Yes, I’ve tried flushing the rewrite rules multiple times and its had no effect. I’ve also tried to create a new CPT through CPT-onomies as a test, and it also gives me a 404 error. All the other permalinks on my site seem to work fine. Even some custom taxonomy links (not created with CPT-onomies) I created are working. I’m stumped. Not even sure where to look next.
