I contacted our server administrators and they investigated and discovered that the PHP 5.3 build they have configured was built against the wrong version of sqlite3, causing it to fail to load certain PHP modules.
They have rectified this now.

The only other error before that was:

After each step I checked the admin links and all work fine.I then downloaded the WP Retina 2x plugin rather than installing direct from WordPress and uploaded it via the plugin install process on WordPress. After uploading if I click on Activate or try to go to any other section of admin, I get the 500 Internal error again.
The error logs show this:
