I found a work around for this issue so I’m going to close this ticket.
Here’s a quick summary in case someone else has difficulty:
Hosting: WP Engine
Issue: Data purged when plugin is updated using zip file upload
Exception: Plugin updates correctly from “View Version … Details” modal window

Hi Sami –
When I update to 1.5.1 from the plugin panel “View Details” link, no data gets purged. When I delete and re-upload the plugin, data gets purged. Can I set up you with an admin account on my dev instance so you can observe this issue? BTW – no errors are thrown in the error log.
