Sorry if my addition to this thread caused any confusion, but I understand your reply. My backups are now working except for the following 2 errors:
[02-Mar-2013 10:33:02] ERROR: Can not add “wp-content/uploads/2012/07/” to zip archive!
[02-Mar-2013 10:33:02] ERROR: ZipArchive returns status: (ER_DELETED) Entry has been deleted

Not that this helps you, but the issue is happening here too after updating from 2 to 3.01 then 3.02.
