Same problem, I lose 2 hours of my saturday afternoon !!!
Since the 5.4.1 update, my theme directory in mailpress\mp-content\themes was disappeared and categories.xml in mailpress\mp-content\advanced\newsletters\post\categories was overwrited by the default file.
Since restore my files, already is OK.
