we are using version 3.9.1 I just reinstalled it.
i can create an account for you to see the problem. if you like. and I did update to the latest version of the plugin.

the site is using a child theme on the genesis framework.
I switched to the 2011 theme, the 2012 theme, all the way through the 2014 theme and no change in the plugin allowing the insert link button to work.
