Have you concidered adding a timer that automatically disables the popup? Like the cookie expiration, you could put in a date and time, for when the popup would expire.

Maybe you should leave it open, until WP have solved the problem. Others might like to know this “trick” too 🙂
Try this:
Deactivate the plugins that needs an update. While they are deactivated, you should be able to update them.
Remember to activate the plugins again, when you’re done.
There doesn’t seem to be any pattern, to why this is happening to some users. But let’s hope WP releases a fix for it soon.
