Here are, in my opinion, the main differences between tags and categories, from the “tagger” point of view.
1.categories exist before the item you are categorizing, whereas tags are created in reaction to the item, often in an ad hoc manner: I need to fit the item in a category, but I adapt tags to the item;
2.categories should be few, tags many;
3.categories are something you choose, tags are generally something you gush out;
4.categories help you classify what you are talking about, and tags help you share or spread

I came with the similar problem few days ago. Did you did you try regenerating the permalinks b4? Check out “Options->Permalinks” and reset to the oringal. If the problem still there, try to use the standarted theme and test.
