I can’t see any duplication of meta tags on your site, nor in my local test environment after removing, reinstalling and reactivating the plugin.
If you’re using any caching solution, maybe you should try to clear the cache there.
You can disable autopilot by clicking on the button again.
In the next version I’ll add a cleaner function for autopilot settings on uninstall, if that’s your problem.

Good news! 🙂 I just added support for Custom Post Types, so you should be able to modify meta tags of your Portfolio posts with this plugin now.

and thank you for the kind words! At the moment the plugin doesn’t support Custom Post Types, however in the near future I’m planning to add it as a (probably premium) feature.
