I just installed “WCK – Custom Fields and Custom Post Types” and it works as expected. It allows me to select with a checkbox one or many of the custom taxonomies I associated with the custom post type.
What’s wrong with CPT-UI? Why doesn’t it work like this?

In reply to: [WP Document Revisions] Unable to download files after uploadI’ve got the exact same problem. It’s not a permissions issue either. It just simple fails to download the document after upload. It’ll give a 404 error with the correct permalink name.
I’ve had some luck with different extensions working. .docx seems to work but the .xlsx extension fails.
This issue is not resolved. WP 3.5.1 and the latest version of this plugin same issue. It’s also not saving some selections from capabilities.
