That is very odd! Do you have a staging site where the orders may have been created?
Another thing to check is for payment logs on your site in WooCommerce > Status > Logs, if debug logging is enabled.

I noticed that you have iThemes Security Pro and Servebolt Optimizer active on the site. Does the issue occur if those two plugins are turned off? Be sure to follow our guide for setting up caching plugins here.
In a previous post, you mentioned two ghost items – one priced at €0.50 and the other €0.35, and they were paid for. Where do you see those two ghost items? Are they in the order details somewhere even though they are not in the order confirmation email? Are the ghost amounts always the same?
