First of all, your plugin is one of the best and for this, THANK YOU.
Then, I removed all the other plugins and I put this in my theme mini-cart.php file:
<?php do_action( 'woocommerce_before_mini_cart_contents' ); ?>
Basically I tried to understand in my theme what was the difference between /mytheme/woocommerce/cart/cart.php (which was displaying the correct discounted price) and /mytheme/woocommerce/cart/mini-cart.php (which was displaying the wrong price).
I cannot investigate farther how this fixed the theme I’m running, but it works.
If I can understand something more I will put here the details.
