This isn’t a theme option in Make. Unfortunately the only way to fix it is to code it into your child theme.

In the Customizer, go to Menus → Menu Locations and you can select the menus to show in either the header bar or the Primary Navigation location.
Here’s a tip: If you want the Primary Navigation location to be completely empty, create a custom menu (in the Customizer under Menus, click + Add a Menu) that is empty. Give it a name like Blank and save it. Then assign your Blank menu to the Primary Navigation location.

Make doesn’t have a separate RTL stylesheet or any RTL-related styles in the main stylesheet. Sorry that’s not the answer you were hoping for. 😕
We do have a ticket open for this, but I can’t say when or how it would be addressed.
