I think to have same problem of knotions.
I have two popup, one for homepage and one for other pages.Popoup showing up every time I load a page, though I set 1 in box:
Shows the Pop-up if the user has only seen it less than a specific number of times.It is normal?

in this case the problem was connected to php memory limit.
The server provider upgrate it to 128MB and everything turn to normality.Many thanks for your job,
