Thanks. I just reinstalled the theme again and it work.
I am currently using the theme called Charity Hub, http://themes.goodlayers2.com/?theme=charityhub
I already tried switching to a different theme and it still does not work. Whenever I try to save my navigation bar in the menus tab it says it saved but when I go back to where I checked off main navigation menu it is unchecked.
I have also tried saving the navigation bar on the customize tab and it does the exact same thing when I save it.
