step 1: I split the array of products into chunks of 99 items
step 2: It looks like that when deleting products from the shop & empty the trash, product_variation post type is being kept on the DB, so I went there and deleted them too. worked OK.

In my opinion, a glossary page along with a single page/post is the right solution. Also having an archive page for each term (category/tag) can be good too. In the end, it’s not about the amount of content, but its quality. The idea is to provide visitors quick access to what they are looking for.
Sounds like an IP issue. You should check server’s permissions.
Try update your site while connected to you mobile within the office (via 3G, not wifi) and see if you manage to update your site
