Profile & cover picture functionality is provided by BuddyPress by default. Users can crop their profile pictures on upload by default, but cannot modify their cover photos in any way.
rtMedia does not add or remove any of the above functionality. In short, your users will not be able to crop their cover photos on upload with BuddyPress or rtMedia.
