For favicon I had this issue and found that since I’m using multisite I had to add ico as a permitted file type for upload.
Setting is here: My Sites -> Network Admin -> Dashboard -> Settings: Upload Settings
Since you have Logo issue as well, I’m not sure what your problem is.
