I’ve tried that, but nothing has changed. What’s wrong?

I tried to deactivated all plugins except WPJM, but nothing has changed. I also changed theme to Twenty Sixteen, bookmarks were working on permalinks “/index.php/bla/bla” but when i changed theme back, bookmarks were not working again. Now bookmarks work only with permalinks “p=?”. How to fix it?
Maybe this is caching issue i dont know exactly.
Now my permalinks are /index.php/%year%/%monthnum%/%day%/%postname%/, it’s need for search working on my site
