I am also using this plugin with multisite. I generated my sitemaps by uploading the plugin from the admin dashboard. Then I enabled it from the Settings tab in each individual site. Now I can view my sitemaps at the URLs given by the plugin.
BUT I can’t submit them to Google since it will not allow me to input the correct URL! So, sorry, not much help there, perhaps.
