My apologies I found the issue.
You cannot use Canonical URL in Yoast or it wont list it in the sitemap.
This fixed the issue. Thank You very much.
I thought Google etc preferred a Cannicol url in SEO practices.
Should I turn off Cornerstone Content as well for SEO Practices?

Maybe try to make sure all of your plugins are updated.
