My specific problem was that I changed the root of my site as described above. WordPress guys redirected Jetpack to the new URL and it fixed it. I would ask the Jetpack support people to look further into your specific situation.
Thanks. I was offline crossing the Atlantic for several days, so I just was able to check my stats, and they are fixed. I appreciate it.

I disconnected from WordPress.com via Jetpack and then reconnected. I think it was connected to my old blog site still.
