Are you using a premium Genesis child theme, the Sample Child theme (or theme based off of it), or just the parent theme? Most of the premium child themes have different wrap widths and are spaced differently.
Are you using the fixed header option?

I haven’t tested it with Cobalt Apps’s Genesis Extender plugin. Genesis Super Customizer mainly deals with the CSS of your site (with a few exceptions like the custom footer credits), and it looks like the Extender Plugin has a section for custom CSS as well. Theoretically, if you do all your styles in GSC and do everything else in Extender, that should work. But always test it out first.

Just pushed the update for 1.0.6 which fixes flex crop bug and updates for WordPress 4.4.
Update and test it out. 🙂You do have to restart customizer when you update flex crop option for it to work (included that the in description too).

Sorry you’re having issues! Unfortunately Genesis Super Customizer doesn’t support Parallax Pro Theme. It’s only meant for the Genesis Theme and Sample Child Theme (or your custom Child theme based off of it).

The CSS is currently put in the <head> of the DOM towards the to override Genesis and plugin styles. They are broken down into the sections that are in the customizer.
If you want to fine tune some styles without editing your theme, I would suggest just adding the changes in the Scripts section of the Genesis Settings. Most the Super Customizer styling is only specific enough to override the Genesis default styles. If you add an extra class to the style or append “!important” to it, it should adjust to your customizations.
FYI Super Customizer already has a logo shrink functionality built into it on the header settings 😉 Just adjust the Shrink Size to something smaller than your Logo Height in the Header Image settings.
Can you list the plugins you had activated when trying to activate GSC? I have a feeling it has to do with the Flex Crop option… which is going to be removed and enabled by default.
Will be updated this to allow Flexible crop by default. There are some issues with the way the “Allow Flex Crop” options are processed that was causing some errors. In the next release, Flex Crop will allows be on.

In reply to: [Genesis Super Customizer] a few tweaks that I would love to seeThere are a few areas that haven’t been translating well to mobile, mainly because they would require 2 separate customizer options in order not to override each other (or a bit more clever coding on my part). The content padding is one of those areas and will be slated for one of the next updates.
The content width minimum of 1200 is to support the built in media query structures for the default Genesis: 1200, 960, and 800 pixels. Going below 1200 to 900 isn’t a very common use case and would mean not needing the queries at all essentially. Send me a message thru supercustomizer.com/contact and I’ll help you come up with a work around.
Header content is vertically centered with the header padding and logo height settings. You have to do a little math: Set you header height to the logo height plus the padding size X 2 (accounts for top and bottom, they are set to be equal). So if you Logo is 240px X 80px, and padding is set to 20px, you’ll want to set your header to 120px (80 + (20×2)). This works best with images.
If you are doing a text only header, you’ll have to adjust the margin between the description and the title text. Another update that is slated is fixing the title-area padding and line-height of the title to match the Logo Height when you hide the description.
