Disabling the following options enabled the scan to complete for me. This is still scanning all files against the WordPress directory versions (all options enabled except the three below)
Scan file contents for backdoors, trojans and suspicious code
Scan posts for known dangerous URLs and suspicious content
Scan comments for known dangerous URLs and suspicious content

I have found the solution. In the form action field (using Advanced settings) instead of leaving the action blank I have added /blog/ and it works a treat.
