I exported my site with the WP-Admin, then created another database, and re-installed 3.5, then imported my site. Activated the plugins again, and put the images back in place. So really the only way to fix getting the comments boxes back, was a re-install. Done!
That box is unchecked too. I’ve made sure that anything obvious is allowing comments.
