I too am having the same issue.
The default archive page works fine: https://www.startingroup.co.uk/offers/
However, as soon as a filter is applied, the pagination breaks, causing an issue with my infinite scroll. https://www.startingroup.co.uk/offers/brand/honda/
This worked fine until the update was made this week.
I would also like to know how to enable on custom post archive pages too.
I have the ‘Beautiful taxonomy filter’ plugin loading on every page, but only require this on custom post archive pages.

It makes sense what you’ve said about the plugin – Like you say, I would like to show different SEO information on each page, so maybe using conditional comments is the best option. I’ll take a look into this.
