For anyone running into the same problem with Debian, the plugins didn’t show up because they need to be symlinked from /var/lib/wordpress/wp-content/plugins to /usr/share/wordpress/wp-content/plugins in the new WordPress versions (at least after an upgrade to Wheezy).
Sorry for spamming those non-interested, the thread title is quite misleading…

Apparently, no new plugins show up in the plugin list, only the ones I already had installed.
The web server logs don’t show anything unusual…
