And I was only using Maintenance Mode, so I’m not sure what would have happened in Coming Soon mode.

I can confirm now that the Maintenance Mode plugin (at least the free version) is the issue. I had the exact same symptoms this morning with the same plugin from “instance #1” above. The plugin would not active or update until I completely disabled the Maintenance Mode plugin, even though the status was set to “disabled.”
