Do you have more than one site with English as a language? If so, go to that website and look in the dashboard of the switcher if you can exclude it there (there is also an option for that).

In reply to: [Multisite Language Switcher] Flags showing up all overThe MslsMenu addon adds flags to menu-locations, the one (or more) that you can choose in the settings. Shortcode and widget come directly from the Multisite Language Switcher, this is more useful in sidebars… Did you try to select more than one location?
Regarding the undesired output: It is hard to say what’s the problem (from the outside). I guess the theme is a paid on (you wrote it is part of Genesis) which makes it hard to check.

Did you still see the settings of the addon even if it’s deactivated (like here: https://thethingswellmake.com/wp-content/uploads/2021/02/Screenshot-2021-02-02-at-16.37.17.png)?
