There are no other plugins running and we still get the invalidkey error message. Deactivaste TML, and WordPress native lostpassword is working.

Did you even solve the formatting issues within Agency Pro and Genesis Featured Widget Amplified?You mentioned that you were able to modify the output of GFWA. Did this solve the Agency Pro formatting? Did you communicate the changes to Nick? Did you ever post them to github or others?
A second issue we have encountered has to do with named anchor links for jquery popup windows.
When using inline html to define a popup it is wrapped in an achor like this link. When clean permalink() adds the full URL, this breaks the popup window.
Any chance the use of a lightbox/fancy/colorbox could be detected or ignore named anchor links?
