This plugin will change prefix of database which is require for security purpose, it’s not change the file prefix.
and your wp-config file prefix means,once you open a file, you can see one constant for prefix, that will be changed.
and if it’s change, your wp-config file is not writable.
Pl check in your database tables and your new prefix changed over there and let me know your feedback
