The code I have used is only to create the custom menu locations, you then need to create instances of menus manually in the admin zone to assign to these locations.
Once I created a menu in the admin system the locations I had created did in fact appear.

I probably should have mentioned in my first post; the wp_nav_menu call does populate with links, but seems to be reverting to a default behaviour of including all nav items (pages, posts etc), but as mentioned does not appear in the admin system so there is no way to manage.

Here is what I did, I created the new site as suggested above.
wwwsite1.x.com
Navigating to Super Admin -> Sites then hovering over your new site in the list will bring up a number of options, click on the “edit” option.
On the page that follows just change all of the entries for:
wwwsite1.x.com to: http://www.site1.x.com
Working so far, will update if I run into any problems.

I can create site1.x.com, site2.x.com … to my hearts content, and I understand that adding the www. to the address was always a common problem normally resolved by visiting the general options and updating your site and blog url’s. Problem is that this options seems to have been removed when working with multisites.
Does anyone have a theoretical fix for this? Would I need to do redirects or is there a quick config fix I could use, or is this all wishful thinking!?

In the network options, just before you install the network to receive your new config and htaccess details there is a suggestion that you change your site address from http://www.x.com to x.com. It gives you the example that your subdomain sites will end up like site1.www.x.com etc if you do not.
I want to use http://www.site1.x.com so I took up their suggestion.
Installation went well, however my master site now appears as x.com instead of http://www.x.com… first bummer.
Now I find that I cannot create the sites I want to. When attempting to create a new site using http://www.site1 etc I get an error message saying that it is an invalid address, presumably because of the period.
Anyone know what my options are? If I find out I’ll update the post but it would be great to get the info from anyone that has run into this prob already.
Ideally I’d like my root site to be http://www.x.com and my subdomains to be http://www.site1.x.com and http://www.site2.x.com and so on.
