Goto disqus plugin’s settings page (Look at the top right hand side of this page http://bookshelfreflections.com/wp-admin/edit-comments.php?page=disqus) and check if the plugin is enabled. If not, enable it. I had this same issue.
Alright, it looks like upgrading the comments database also disables disqus. This is not in the wordpress plugins page, but the disqus plugin’s setting page. I had to re-enable it in plugin settings (I didn’t disable it in the first place!) and now all the “this comment was deleted” comments are floating on the top of the newest comments.
I clicked on the comments link in the admin dashboard and it asked me to upgrade the comments database. I did…and now disqus doesn’t even work on the user facing website. What a frustrating update. I just dread updating wordpress plugins every time.
