I think I just stumbled into a solution that is far less complicated.
I adjusted the post template to reveal the terms associated with each post, which I think will allow me to leave all other templates as you designed them for the theme and everything will work magically (I think). The custom taxonomies still generate their own archive pages, which makes navigation through database entries fairly intuitive.
