I think, it is not an issue with our plugin. It is something with your theme, may be.
Disqus will automatically add links to comments (#disqus_thread). Our plugin added it as an optional feature. So please make sure “Comments Count” option is enabled.
No, do not activate both plugins.

How is it an issue with out theme, when the official Disqus plugin works properly, but your plugin doesn’t?
Yes, I had comment counts enabled.

The screenshot link works for me. I just clicked on it. Please try again. Yes, I am using W3TC. Our site requires it. Most large sites need a cache plugin.
That link doesn’t work for me. See this. Can you upload somewhere else and share?
Also please try clearing entire cache after Activating DCL and enable comments count.
