I got a response from Mollie after explaining the issue and delivering them the WooCommerce and Mollie log. Their conclusion is as follow:
We looked into this and it does not seem like this issue is caused by Mollie. Note that tax calculation is processed by WooCommerce and the Mollie plugin simply sends the total order created by WooCommerce including the tax for paymen t processing.

Any idea’s left?

I also noticed something interesting. The “Expiration period” (the number of MINUTES after which the order expires and is canceled in Mollie and WooCommerce) was set to 0. When I tried to save the deleted description, I received a notification that the “Expiration period” must be set to at least 10 minutes. Could this have been a factor in causing the issue?

This refers to the situation where a customer cancels their initial payment in order to modify their order, such as by adding more products to their cart. After making these changes, they proceed to place the order and attempt payment again. This process can sometimes create issues within the payment system, as it may not properly register the cancellation and subsequent changes, potentially leading to errors or duplicate transactions.

Here below I will translate the order notes:
For the cancelled payment:
- iDEAL payment initiated (tr_UR56acy2LS).
- Mollie – iDEAL payment (tr_UR56acy2LS) cancelled.
- Unpaid order cancelled – time limit reached. Order status changed from Waiting for payment to Cancelled.
For the paid payment without VAT:
- iDEAL payment initiated (tr_cfzFZEFSKU).
- Order status changed from Waiting for payment to Processing.
- Order completed using Mollie – iDEAL payment (tr_cfzFZEFSKU).
Hopefully the details give some more insight of the situation!

Thank you for your response! You are correct that the issue occurs occasionally.
We’ve observed that the problem arises when a client places an order and begins the payment process through the third-party payment service Mollie. If they cancel the payment to, for example, add another product to their cart, and then place the order again, it sometimes results in the VAT not being included in the total amount.
