I need more informations to fix or help you :
– wich plugin are installed,
– blog_id of the source

we focus on basics for this first version but we had to adjust some features (and capabilities are in our scope).
I think that opening clone feature for all subsites account is quite dangerous. So the best way seems to have a module to configure that (development in progress).

It’s not a bug, it’s a feature. 😉 You have to click on “Dismiss” that the welcome pointer is no longer displayed.
