I am having this same issue and I am using the latest version of the plugin. I have an automatic backup set for every week, and two weeks ago, Updraft inexplicably started saving to a new Updraft folder in my Google Drive that I didn’t create. I tried to restore files from the original Updraft folder (before I knew there were two), and I received a “file not found” message. That’s when I discovered the duplicate folder and moved the backup files I needed into the newer Updraft folder. When I tried to restore again I got the migration message. Is it being called a “different site” because the backup would require going back to WordPress 4.8 from 4.9? Before I click through the warning, I want to make sure it’s not going to crash my site.
