Unfortunately, this is not currently possible with Yoast SEO. Is there a specific reason why you’d want to do so?
The sitemap should not contain URLs which have a noindex meta robots tag. You would also get such a warning in Search Console, the sitemap is supposed to include URLs which you want indexed.
@cerrajeros are you referring to the actual images, or the media attachment pages? We ask as it’s not possible to noindex the media files using Yoast SEO. You would have to use the X-Robots-Tag HTTP Header for this, but this is not part of the plugin’s settings.

If the sitemap is still showing spam links, then it’s likely that these still exist on your website.
The sitemap should only contain the URLs which you’ve set in SEO → Search Appearance → Post Types/Taxonomies/Archives. Please check if there are any post types or taxonomies that you do not recognize, it’s possible that your spam links are hidden as a different post type.
Additionally, it would be helpful if you could send us a screenshot or the link to your sitemap, so that we may better understand the issue.
When going to SEO → Tools, do you see a green checkmark for Text Link Counter? If you see a button instead, please click it and wait for the plugin to finish analyzing your content for internal links. Does this fix your issue?
Additionally, please make sure that your internal links contain the full path URLs. Yoast SEO wouldn’t be able to recognize relative URLs.

Did you try to fetch your homepage as Googlebot? If so, please send us a screenshot of the results.
Additionally, please note that at the moment your homepage is currently indexed by Google (you can check here).
It’s also possible that you are getting that warning because you’ve set your homepage as http://www.zaeefhadith.com (no trailing slash), but the canonical points to http://www.zaeefhadith.com/, meaning that the version with the trailing slash would get indexed). If this is the case, then it’s safe to ignore the warning, as your homepage (with the trailing slash) is getting indexed without any issues.

Unfortunately, there’s no way to edit the focus keyword for your posts in bulk. Please note that simply adding a focus keyword to each post will not make any difference from an SEO point of view, you’d have to follow the analysis provided by Yoast SEO to actually optimize the content.
It’s about the same for readability, you’d have to edit each post individually.
Since you have so many posts, it might be best to start with the most important ones (for example the ones with most visits).

The conflict check requires installing the Health Check plugin. If you follow this guide, you will learn how to do it step-by-step.
Alternatively, you could temporarily disable all the other plugins except Yoast SEO, switch to a default theme such as Twenty Seventeen, then check if the issue persists.
You can probably skip the second step (Checking the console for Javascript errors), it’s more technical and it’s more likely for the issue to be related to a conflict.

From an indexation point of view, it’s enough to not add any meta robots tags and Google should be able to index your URL, eventually.
All of the other steps are a great addition and can speed up the process, but they’re not necessarily needed for a testing website.
The assumption that you’ll rank for your website’s name is incorrect, this can vary greatly depending on the competition (if any for the same keyword) and if Google actually considers your website relevant.
If you want to see if Google has indexed your pages and how many of them, you can use this query in Google: site:webscribersoft.com. It will display all of the URLs which Google has indexed for your domain.
